I think the reason (just a wild ass guess really) is that it actually transfers the items to the crafter with that recipe in it, so that it's not in the system for the next craft. What I usually do for stuff like this is to use an RFTools crafter, and stick a storage bus on it. When you apply a redstone pulse: The Crafter will unlock itself.
